City found themselves behind after just 12 minutes when experience defender Matt Briggs attacked a corner and fired a volley that found its way under Haug in the City goal.
Dexter Peter doubled the hosts’ lead just a few minutes later with a powerful effort from close range.
That seemed to wake City up and they pulled a goal back through Paolo Fernandes just after the half hour mark following excellent work on the edge of the box.
City had much of the possession from that point but couldn’t create many chances against a hard-working Colchester outfit.
Manchester City have three points from three matches in the Premier League Cup with three more matches to go in the group stage.
